Subject: Convert dotfiles to GNU Stow package layout

Restructure into per-app stow packages (bash, emacs, mako) whose trees
mirror $HOME. Preserve emacs runtime data under the new package path and
update .gitignore accordingly. Add README documenting stow usage.
